We recently introduced mzRAPP, a tool enabling the semiautomatedgeneration of reliable BM peak lists and their fully automated utilizationfor assessing the completeness (proportion of BM peaks also found/recoveredvia nontargeted feature extraction; Figure S1b) and peak abundance accuracy (proportion of accurate isotopologueratios (IRs) as calculated from nontargeted features; Figure S1c) of feature tables at different stagesof the nontargeted feature detection (NFD) pipeline (peak picking,peak alignment, gap-filling, and feature filtering).16
NFD was performed on a raw data set. For the same dataset, twoBMs were generated from 712 internal known molecules. One BM was generatedin a traditional manner, only considering the monoisotopic peak andthe M + H adduct, while mzRAPP considered all isotopologues and arange of adducts. Both BMs were used to estimate the proportion ofpeaks found via NFD.
